Yes, I use a MAC. Seems like the de facto software will still be for Windows and I do not want to dual boot...

For processing my digital 3D stills, I use StereoPhoto Maker  (aka SPM).  It is a Windows program, but I have no problems running it using Wine. Both programs have a bit of a learning curve, but they are both free.  If you have more money than time, there is a commercial version of Wine called Crossover which is easier to install and use then Wine.

As for SPM, while it takes some time to learn how to use because the user interface is not very polished, it can do just about any adjustment you could want, including cropping.  It will automatically align and set the window for you, but you can also easily adjust the window yourself.  There are also a lot of SPM experts that live on the Photo-3D list on Yahoo Groups .
