Focus point selection and spot metering

Folks

I have the Canon SL1 which has 9 focus points, one of which is cross type. I sometimes manually chose the non center focus points to help in my composition.

I have recently started experimenting with spot metering in manual mode. As I understand, the camera spot meters using only the center 3% of the scene, and thereby (I presume) the center focus point.

Now suppose I am shooting a portrait and have selected a side focus point for better composition - say the eyes of the subject. So the problem is, the camera is metering using the center focus point, but my subject's eye is aligned with a  side focus point. Which means the photo will not be exposed properly.

I could use the center focus point and recompose, but with a small DOF, I may lose focus.

What should I do to expose the shot properly?
