I had a nx 3000 with similar issues. I loved the size and the quality of the photos when it did focus right. But all too often, it either could not get a focus lock, or thought it locked but the resulting photo was out of focus.  The problem was worse in low light.

I had an opportunity to upgrade to a reconditioned nx 30, and it works so much better!  Perhaps others can pipe in, but I;m guessing the issue is that the nx 3000 (and your nx 1000) use only contract detection for focusing, where as the newer nx cameras use contrast detection AND phase detection.

I had other reasons for upgrading to the nx 30. I missed having an EVF for starts. I do miss the size of my old nx 3000. But the focus issues in low light were really bugging me.

When I still had my nx 3000, there is one thing that helped when I was doing indoor photography. I picked up a cheap LED movie light on Amazon, and it provided enough illumination that the camera could lock focus better. The flash did not help, as it only fired after focus was locked, when the camera was actually taking photo.   It was kind of pain to carry around the movie light. But it really did help, and it's soft warm light, helped soften shadows on my photos.
