It's certainly quite possible to accidentally damage a lens using the lens cap but normally it would be caused by bringing it into contact at an angle rather than putting it on flat. I always put a UV filter on my lenses when I buy them (even second-hand ones) and I have occasionally damaged the coating on the filters  by being very clumsy with the lens cap.

Some lenses are better protected than others because the front element is recessed well below the plastic/metal ring on the front; I do have a copy of the 16-50mm but can't remember what it's like in that regard.

However, the mark on your lens looks pretty bad and I can't see how the lens cap could cause it unless something got caught underneath, e.g. a small stone.
