well, in the dof calculators that there are (e.g. dofmaster.com) you could enter the actual pixel size of your camera, instead of the normal CoC for the format of your camera.

The simple reason is that the CoC (circle of confusion) based on which hyperfocal distance is calculated, is actually larger than the size of the pixels of your sensor. So, if you go and zoom in to 100%, pixel peeping, yes, it will not be perfectly sharp. The CoC is calculated to appear sharp for a person standing a certain amount away from a printout of the image of a particular size, so a little unsharpness will not be seen. You probably demand pixel level sharpness, then you need to make the CoC for the DOF calculation smaller.
