Alas only GV glass can be adjusted with the dock and despite being still current my 105 EX OS macro is not one of them so I must use the in camera micro adjust for it. The answer is to either keep switching the micro adjust back on every time I mount the lens, wait for the problem to be fixed in firmware or to stop it down every time i use it.

Wow. When I read stuff like this, I'm almost ready to go back to my pre-Merrill cameras and get used to whatever lens I'm using. It's not like I'm a Pro or anything and the world doesn't stop turning if I fail to focus a shot perfectly, eh?
Maybe... but i kind of like my Macro shots to be in focus.
For macro work, I use manual only with a viewfinder magnifier. I take a few shots too, 'cuz my eyes ain't that good.
