Do you mistakenly think that the lens shift moves the location of the lens centre across the plane of the filter ring? That might be causing your confusion.

It was more that I understood the shift was limited (through vignetting) with the Lee 100 system - unsure of whether it would be a regular problem or not, but seems to defeat the purpose of mounting it on a TS-E in the first place.

This is why it would kick seven shades of a** if there was a review of these larger filter systems and how they work on different lenses!
