Was hard to see the difference in the screen grabs as posted, so I downloaded them and upped the saturation and contrast in FastStone, voila:

Now it is clear, eh?

The 'discoloration' is cloud-shaped - could be a clue there. For example, what if SPP's JPEG conversion is less than perfect for areas of high brightness and low saturation?

Then we have the fact that the Merrill's lowest layer (red) raw data is captured about 1 EV less than the blue. So if that sky area were captured where the top layer (blue) raw was not blown but in the non-linear area below saturation, then really bright areas would get proportionally more red after conversion.

Have you tried less highlight or slightly lower EC in SPP to bring that sky down a bit in the histogram, using sRGB as the working space? If not, my gut feeling is that a JPEG, with quality 12 on the slider, might look bit different. Pure speculation, pending availability of the X3F.

I emphasized sRGB because, if you use ProPhoto, what you see or color-pick in the review image is definitely not what you get after 'saving as' sRGB.
