At this point, since the lens hasn't cost you anything (?) and the fungus does not appear to be severe, I would consider repairing the lens, but I'd contact Canon first. Although I'm a Nikon user, Canon USA has excellent product support, arguably better than Nikon and you may find the cost of repair more reasonable than expected. I would guess that Canon would prefer to replace any elements or groups effected by fungus and after cleaning and adjusting you might well end up with a lens that is a better performer than before.
