One idea I use occasionally is a small airtight plastic food container (Decor, Tupperware, etc) that fits the required number of batteries.  You can get them from dozens of makers in very small sizes.  They're dirt cheap, light, and importantly for backpacking, waterproof.  Soaked batteries are a bad idea.

Another idea is to collect all your small bits and pieces - like batteries, filters, EX8 flash, remotes, USB cables, etc, into a slightly larger waterproof carry box like the Pelican 1120.  Much stronger and a bit more expensive, but very good.
