Noise may be lower, but possibly only because of more aggressive noise reduction, which has its own problems.

I don't think so because hopefully any analysis of this sort is done on RAW files.

In some sections of their Imatest results for the E-P2, Imaging Resource specifically says that the results are for in-camera JPEG files (such as in the section on dynamic range analysis).  I did not see that spelled out in the section on noise analysis, but under the noise vs. ISO chart, it does say, "Do keep in mind these measurements are taken with each camera set at default settings, so the shape or position of the curve could be influenced by the settings you choose to use.
