Lightroom 5 not importing pictures

I find myself in the enviable and awkward position of having a Fuji X-T1 and a Nikon D4s - both of which ACR RC 8.4 supports but neither of which Lightroom, which I actually use, does.
So I decided, against my better judgement, to convert all the pics from the event I shot at the weekend to DNG and import those in to Lightroom.

I initially did this by opening everything in ACR and saving as DNG. Bizarrely, one of the three folders was converted perfectly, two were missing hundreds of images. Unfortunately, I only found this out when I imported them in to Lightroom.

I downloaded the DNG converter, which found and converted all of them. So I synchronized the two folders with missing images and one worked perfectly... The other one says that it has found another 286 images, but when it finished the sync process it says no new images were found.
I've tried going in to Bridge and altering the metadata on every image in that folder to convince LR that there are images there - but the same thing happens - it finds them, but then ignores them.

Any ideas?
