Here is another idea; to get more contrast or a more distinct feature to focus, aim the focus square on the edge of the bird such that the square is on half sky and half bird. Specially since the bird has dark feathers next to the sky showing a definite line between blue sky/dark feathers.

And remember, the longer the distance to your target, the more sensitive to camera/lens movement it will be. This is why you are getting sharper images closer to your subject.
