I don't own any cameras with native Canon raw, so I can't say for sure, but I would be very surprised if they were different. The raw data we use appears to be pretty much straight from the sensor data, and my expectation is that Canon raw would use the same thing. It's hard to see any reason for this data to be different if Canon raw was enabled.

For anyone attempting this comparison, it should be noted that the image you get from processing a Canon raw with Canon software (or other software that specifically supports Canon raw for that camera) may be quite different from what you get from processing CHDK raw. Canon's software knows the lens and sensor characteristics very well, while generic raw processing software working on a CHDK DNG generally will not. The color matrix in CHDK DNGs are also highly variable quality. So for comparison, using something like dcraw to make a straight 16 bit tiff without debayering would probably be better.
