This may not be an Aperture problem but an overall Mavericks bug/feature because I have seen it with other software. Does it still happen if you go into Mission Control sys prefs and toggle "Displays have separate Spaces" ?

I have already answered that. It does indeed solve this problem but that is a lame work around. If you disable "Displays have separate Spaces", you also disable the menu bar on the second screen, which is one of the new features of Maverick. It's incredible that Apple brings out an update for Aperture, specially to make it compatible with Maverick, and does not address this problem. Photoshop does remember its panels (without an update), so it's still something that has to be addressed at the application level.
