Johanfoto, have you poked around with this any more? Is it still doing this after restarts, etc? I haven't upgraded yet (to Mavericks either) but this sounds like a real showstopper. How can one even use a second monitor if this is happening?

You don't even have to restart Aperture to get this problem. Just place a HUD on the second screen, bring another application to the front and then switch back to Aperture. The HUD will be in the upper left corner of the main screen. This is really annoying and makes it impossible to use a second screen with Aperture.
