The problem is that during the cold boot there are things being checked that are not in the hot boot.

It could be your memory, interrupts,  hard drive and believe it or not USB. I had some USB devices delaying boot substantially.  And since there is no log file to check (as far as I know) for the cold boot the only way to figure out is to replace all components one by one.

Have you tried booting the BIOS without hard drive? How about with only one stick of memory? ETC....
