Focusing problems with Sigma 70-200mm f2.8

In the last few months I started working with tele-lenses and to be honest, it has been a rough start. It seems like everything over 150mm is fairly challenging for handheld pictures. I blame it on user error. Ok, so yesterday I did another test, this time with the 70-200mm lens. I used AF, a fast shutter speed. I just wanted to see how the lens performs on far away objects. This is an extremely uncreative test shot, but it illustrates the problem:

I had my focusing point in the middle, so on the white bit just below the glass. I choose this f3.5 version of the picture because it highlights the problem even more: The area around the focusing point is not sharp. It only starts getting sharp behind it (where the glass is):

So what can I do to make this lens focus correctly in AF (on the SD1M)?
