The camera could also be applying more (or less, I suppose) contrast or saturation, or a different color profile, leading to a different look. This could be happening all the time, if you have changed those settings yourself (the settings you picked are used by the camera in A or P mode, but are disregarded in Auto mode), or it could be happening sometimes and not others because the camera is detecting a certain scene like a landscape, and applying the settings it "thinks" is best for that type of scene.

Today's "auto" mode can do more than pick a shutter speed-aperature-ISO, and I find it interesting and mysterious. When using flash on a person, for example, it will attempt to use more of a fill flash effect and the results will look different (better!) than straight flash on A mode. It still won't look like a properly bounced flash, of course, but it will look a little less washed out/blown out than the regular flash.
