You've got it right. Exposure is determined by ISO sensitivity, shutter speed, and aperture. If you replicate those three settings, and the scene hasn't changed, then you should get the same results.

If you don't, possibilities include:

a) You didn't really replicate all three settings.

b) The scene changed.

c) Your camera applies different raw-to-JPG processing for Auto mode than for Manual mode.

d) Your camera is defective.

It might be helpful if you post photos (with EXIF intact) illustrating what you got.
