Smaller pixels means noise is more visible at the pixel level.  You can also see more noise than D600 at equal ISO's.  However, when you zoom out the noise is comparable because pixel averaging reduces noise.

If you really want to see a difference between D800 and 5D MkII try pulling shadow detail.  The D800 is much, much cleaner.
