Have a loot at Helicon Focus which I have been very pleased with though I haven't used it in a while.

It comes with Helicon Remote that will drive your camera (or rail) and automate the process of shooting the series of images.

Have you (or anybody else reading this) used both PS CS 6 and a third party stacking program like Helicon Focus? If so, can you compare them?

I already own CS 6, and know it pretty well. As long as you get your images well aligned, it seems to do a decent job. I'd be interested to learn about the pros and cons of the different options.

I have them both. In a direct comparison using the same stack Helicon Focus is far better than CS6.
