AUTO ISO is an evolving feature in EOS. It's function with flash is the way it works in all the current models.

Canon hasn't published their rationalization.

My guess is ... to leave it simple for full-auto users. With direct flash just default to 400. Gives people the predictable (even expected) "snapshot" style flash pic. ISO is not so high as to introduce additional noise, and not so low as to leave the background too dark. If the flash head is angled to bounce, then AUTO ISO will help to compensate for the light lost to distance/absorbtion/scatter by using a higher ISO, to 1600. Users who want more sophisticated exposure choices should set ISO directly instead of relying on AUTO ISO.
