Just a guess: if the slightly different focus point are situated where the focus point(s) are picking up different light reflectivity, then center focus will pick different exposures.

Does this happen for you in matrix metering? I saw that in spot meter if was less a factor, and in spot less area is read for exposure, so that if the focus point change is slight, there is less variability. In matrix more of the whole scene is metered, so less effect for a small focus point change.

Is your center focus set for 12mm? You might change this and see what happens.
