The way that I work is to set up an Aperture Library for each year and then separate projects by date.  Images that all pertain to a particular subject (say landscapes for a particular geographic area that you may have taken over more than one day) can then be grouped in a album.  Or, you could put projects under albums.  Aperture is soooo flexible in organizing images.

Only one suggestion:  If you ever consider switching to a different app, such as Lightroom, you may want to upload images to files on your drive and then reference them to Aperture.  Easy to do, just upload them to a finder location and then import them to Aperture as referenced files.

Letting Aperture handle everything is even easier, but can be a lot more difficult if, down the road, you decide that you want to switch to another DAM, such as Lightroom.  The voice of experience speaking.
