Exposure level reading under M vs AV with built in flash

Greetings,

I have a question about the exposure level reading I am getting in M mode with the pop-up flash with my T4i.  If I'm in AV mode, and I select f5.6, the camera will select a shutter speed of say 1/60 sec (with flash popped up).  Holding ISO constant, if I switch over to M mode and select f5.6 and 1/60 sec, the exposure level reading will show underexposure.  Why does this happen?

Is this because I have "Flash Control"-->"Flash sync. speed in AV mode" set to "1/200-1/60"?  If I set it to "Auto", then going back to AV mode, the camera will select a much slower shutter, I assume to also properly expose for the background.  Is this essentially what is happening in M mode?

Hope this makes sense.  By the way, I have been shooting for a while with my previous 300d, XTi and XSi, but am just now exploring past Program and AV.
