Both manuals are ambiguous.  I contacted Sony support and received this reply:

> Regarding the [Phase Detection AF Area] setting, it sets whether the Phase Detection AF (PDAF) ranging points will show on the screen when it is set to [On] or will not show on the screen when it is set to [Off]. When this particular setting is [Off] and you are using a lens that supports Phase Detection AF, the PDAF function on the lens is still active when the aperture value is less than F6.3. As such, this setting does not affect the PDAF functionality of the lens.
