You have to do a focus calibration not only for each lens but for each focal length and distance shot as well, to ensure really sharp images. When I had the SD1 I had to create a detailed calibration chart for each lens. For instance, for my 18-50 f2.8 I made one for 18mm, 24mm, 35mm and 50mm
at 5 feet, 15 feet, 50 feet and infinity. Unfortunately, each setting was different as there was that much inconsistency within the lens/body combination.

But hopefully Sigma has addressed this problem with their new lens design in the 35 f1.4 that enables it to be calibrated throughout its entire range. So as new lenses are made with this design the AF problem will go away. Unfortunately, this AF calibration will only work with the new lenses. For older ones like yours and mine you'll have to do as I did above.
