I've purchased 40mm STM with great enthusiasm. I like the build, the focus mechanism and size very much. I was happy to get away from 50mm which was pain in indoors. It was another great news for me that AF was working better in dim light while 50mm was hardly focusing in such conditions. But in the end I discovered that 40mm was in fact misfocusing frequently, which was so disappointing. So now I hardly rely to 40mm in important events and again carry 50mm with me, and I make several shots to have backup. But you know - there are some moment which you can't shoot 2nd time...

Does anyone else face such issue?

What DSLR model are you using? On my 7D so far, I have not run into such problem with my 40mm pancake lens though I have run into some overexposure issues which I was able to find a fix for.
