When I switched to Lightroom, I stuck with the same folder/file system that I had been using for years. There was always a stage when I copied the RAW files from the memory card into the folder, and I use Lightroom for that step. It can "import" the files into whatever directory you specify, and doesn't have to change the names or anything unless you want it to, so really it's just a copying operation between the memory card and my choice of folders. There isn't any need to keep anything in a different folder than you'd like to.
