That actually depends what you want to compare.

If you want to compare sensors (+ lens, SLT mirror), you are right.

If you want to compare the overall system including AF, then you need to do the test in a scenario that is relevant in practice. I don't see why we want to always exclude FF/BF issues or camera shake from a comparison. If one camera handles that problem better than another one, then it is reasonable to include that in the assessment. It is important, though, to get a meaningful sample, so a series of test shots is essential.
