Make sure you're not in wireless remote mode (does D90 have this?).  I have the D7000, and i set mine on [Single, or continuous high, etc] and [auto focus] and it works fine.  If i set it to remote trigger, i think it's looking for the IR signal and wont work.  Hope this makes sense/helps.
