I'm looking for a tool that supports merging JPEG files so that each file contributes equal luminance to the picture... Any recommendations?

ImageMagick can do this. If you have two pictures of the same size and want them equally weighted, try this:

convert image1.jpg image2.jpg -average merged.jpg

Thanks, this is exactly what I was looking for.
