I've noticed what your talking about when using a CPL. I live in an area with spectacular blue skies most of the time, so I primarily use it to reduce reflections when shooting Lake Tahoe since I want the camera to "see" into the water. Is there any other effective way to cut down reflections on water other than a CPL?

No. If you use CPL that way you may need to do some PP to even out the sky colour. That's easy enough if the sky is clear but more difficult with cloudy skies.
