I was thinking more of the downsampling procedure and not considering the effects of the sensor MFTs.
Now it makes sense.

The key thing you would be observing is MTF -- the MTF of a native 12MP capture compared to the MTF of a native 36MP capture downsampled to 12MP. The native 36MP capture will show slightly more in the high frequenceis carried through to the 12MP sample space.
