Ever since the shuttle has been ferried across the U.S. this piece has been on the back for flight stability of the transport plane. It helps with the aerodynamics of stabilizing the transport plane .

Yep. imagine the vortexes induced in the air flow at the back end of the shuttle without that cover - they would render useless the huge 747 tail fin which provides horizontal stability and direction control. W/o that cover the shuttle/747 combo would be unstable and very likely not safe to fly at all.
