Changing Megapixel Output

Especially considering the high-pixel count of the D800, I would like to ask about changing the MP output.

For instance, the maximum shooting setting is FX-Format (L) 7,360 x 4,912. I want to set my output to FX-Format (S) 3,680 x 2,456. Technically, how will this work? Will the camera shoot the 36MP image, then software-reduce the size to 9MP? Or, does the camera use multiple pixels as if they were one pixel? As in, use four of the 36MP pixels as if it were one pixel, essentially creating a virtual 9MP sensor?
