Not in the least, it depends on the sort of glass one is using and on the glass thickness. It is possible to match AA/IR combo used in the camera with a clear glass pretty close, but not close enough for 85mm lens shot at f/2 even on a DX format.

However i am discussing filters in the box, not on the lens

Exactly what I'm talking above, filters on the sensor. External filters have close to none focusing problems if those are good grade.

For IR filtering, yes, the best approach is to use IR filters on the lights - if one is shooting in the studio. It is well known since ages.
