I have an issue with the 3DX images, which don't seem to be sharp at pixel level to me. It may be supposed that the P45 has some advantage of not being interpolated. Interpolating both to same size (like 10000 pixels) may be a better ground for a comparison.

It may also be the case that Nikon has things to do in the lens design department, they have for long focused on DX format and some of their lenses may not perform well on high resolution FX. The 14-24/2.8 seem to be a fine example that Nikon can achieve when trying hard enough.

Having 60% more pixels, no AA-filter and the best fixed focal Schneider could build certainly puts the P39 in an advantageous position.
