I haven't had NX mess up any of my NEFs yet. I used to be paranoid and always save the image from NX to a new NEF first. Then, after the batch completed, I would delete the original NEFs and replace them with the NX-generated ones...

Lately, I've given up on that approach - I've become more trusting
