Yes, Time Machine seems to back up the entire Aperture library. It's odd that Apple seems to have forgotten that bundles are actually folders. I expect they'll fix that sometime, but it does limit the usefulness with Aperture until they do.

It's easy enough to exclude the aperture library from Time Machine and use another backup (vaults, backup, SuperDuper) to back it up by itself in the meantime.
