There is a fair bit that is improved in Camera Raw 4.0 and even
more in 4.1, so the results will be different compared to prior
versions, but there should be no difference between using a given
version of Camera Raw on the CR2 and the DNG converted from the
same CR2.

I have tested the DNG route for MANY images & MANY camera models from several manufacturers, and up to now, using the same software versions, the following routes have ALWAYS given pixel-identical results:
Original raw > ACR > Photoshop
Original raw > DNG Converter > DNG > ACR > Photoshop

The Canon 1D III is my first exception. A small number of pixels differ by 1 in one of the channels. See the screen-shot below, which shows the results of 2 default conversions from the CR2 and the DNG, using Difference blending mode. (Version 4.1 of both ACR and the DNG Converter, and converting to raw, not Linear, DNG).

Just as interesting is that the following routes WERE pixel-identical, and this has me baffled:
Original raw > DNG Converter (default) > raw DNG > ACR > Photoshop
Original raw > DNG Converter (Linear) > Linear DNG > ACR > Photoshop

Needless to say, the difference was not visible! Even the black from the Difference mode LOOKS uniformly black.
