I use the appropriate lens hood for the particular lens and have never run into that issue,...... with/without a filter doesn't make a difference since they attach to a bayonet mount on the barrel. That might be a problem using a cheap 3rd party hood if it screws onto the filter.......

Strictly speaking, flare shouldn't be too much of a problem when using a polarising filter as the light source will tend to be behind or to the side of the photographer for maximum benefit to be gained.
