Yeah, that's strange alright.

My guess would be that the ND filter is some type of sandwich using gel filters and the gel has shifted slightly or been bleached over time and exposure to light. If so, this should be visible inspecting the ND filter directly. This almost looks like a badly-made homemade ND filter constructed using a piece of exposed film... not that I'd ever do that (again).  

The other possibility would be a loose mask in the light path (e.g., inside an adapter), but that seems less likely given that you say it only happens with the ND filter.
