Each camera doesn't necessarily match the true ISO standard with its ISO settings.  You can check DXOMark to see how they measured.

If you want to do a comparison test, I'd leave ISO on Auto and try to match the aperture and shutter, and then compare.  Even if you have to lighten/darken in post-processing, once you have two photos that look equal in exposure, then you can compare the noise levels and see which does better.

Of course, if one camera works better without adjustments, that might be an advantage right there just from ease-of-use.
