I think the nex was choosing too fast  shutter speeds. But i'm not experienced enough to judge that yet.

I will try out the manual mode like you suggested but try sticking to f4.5 and above on the fuji.

You touched on an issue I just had. I just got the Nex 6 and auto ISO constantly chooses ISO 3200. I compared it to my old LX5 and it chose ISO 800. My pictures came out much darker on the NEX 6.

That's because at its widest the LX5 max aperture is at f2.0 while the NEX-6 kit's is at f3.5 which is nearly 2 stops slower which explain the 2-stop ISO difference.
