I RAW converted the images with View NX 2 and Capture NX2 and save the various settings and apply the same settings to each image in the sequence. Then I save as a tiff. I then resize in Photoshop as the files are usually too large to handle easily. I then open in a program called CCDstack. I align the images and combine using median combine. I save the result as a tiff. Now I have my aligned and stacked subexposures and I do final colour in Photoshop.

There is also a free program called Deep Sky Stacker which is popular with astrophotographers who use DSLRs.

The camera was on a Manfrotto tripod and I used a Vixen Polarie portable tracking mount and its polar scope to align the mount. The Polarie is about $400.
