This has been discussed here more than once, there is no source saying that photographic flashlights would be somehow bad for a kid's eyes, any more than for an adult's eyes. That being said I'm pretty sure no-one likes getting repeatedly flashed right in the face, luckily with a proper flash you can use indirect light anyway.
I've used both, flashes and fast primes for taking pics of my little kids, if I had to choose either it would definitely be the flash.
