If the 50mm is behaving as you'd expect, then the problem may be the 28/1.8 which some users report as having focus shift at different apertures and either bell-shaped or doughnut shaped field curvature. Allied to the wide angle, you picked the lens most likely to show focus inconsistencies. It looks like you've narrowed the problem down to the lens. Try it on another body. If it's de-centred, send it to Nikon or exchange it with your retailer.
