Assuming you are working with 8-bit color, my understanding is that when you calibrate in the monitor, you get 256 correctly mapped choices per color (Red, Green, Blue). When you calibrate in the video card, you are essentially throwing away the choices that don't correctly map, and then remapping to the remaining choices, so you lose precision and range of colors.
